I listed 9 most popular tourist spots in Tokyo for your convenience.
All you should do is to select some locations from the list. (The number of locations you can visit in half day will depend on where they located )

In Asakusa, there still remains an old townscape. You can see famous temples and shrines which let you feel the mood of the Edo era. You can also buy variety of souvenirs at Nakamise shopping street.
Imperial Palace is a Emperor's residence and It used to be a Edo castle where Tokugawa shogun lived in Edo era. We will visit Higashi - Gyoen (East garden) of Imperial palace. We can see a beautiful garden and feel a calm atmosphere at the center of Tokyo.
Meiji-jingu is a Shinto shrine dedicated to Meiji Emperor and Empress in a huge man made forest. You will see what Japanese unique religion is, and you can feel sovereign atmosphere of shrine. You may also see Japanese wedding ceremony if you are lucky.
In the front of Shibuya station, You can try to cross the famous scramble crossing and look at the people crossing from some higher place. You can also see the statue of loyal dog Hachiko. At another side of the Shibuya station, there are Shibuya sky where you can see whole Tokyo from 230m high open deck. ( Reservation in advance will be necessary to visit the Shibuya sky. The open deck will be close when rainy )
Tsukiji Outer market is consist of 400+ retailers of Japanese foods and food related items. You can enjoy variety of street foods including fresh Tuna, Sea urchin, Wagyu skewer, Strawberry mochi, and so on. The lively atmosphere is worth visiting. You can also visit nearby temple (Tsukiji-Honganji) and Shrine (Namiyoke-shrine)
Tokyo Tower used be a highest tower in Tokyo. Even though now it is next highest to his younger brother, Tokyo Skytree, still Tokyo Tower is a popular tourist spot because of its beautiful shape and nice view at the center of Tokyo city.
Tokyo Skytree is a highest tower not only in Tokyo but also in the world. From its higher observation deck at 450m high, You can look down Tokyo city like diorama model.
Ueno Park is a cultural complex. There are 5 museums including famous national museum and scientific and technology museum, 1 concert hall and 1 zoo. National Art college is also in Ueno Park. All of these places are located in the park with peace atmosphere.
You can also visit bustling shopping street, "Ameyoko" and/or famous temples and shrines at Ueno area.
Kappabashi street is a kitchen ware shopping street originally for professional chef. There are more than 10 Japanese kitchen knife shops and it became a popular spot for foreign tourist to buy Japanese kitchen knives.

“Great introduction to Tokyo ”

“Day Two with Mutoh”
We had engaged Mutoh for a second day as we suspected, and so it proved, that Tokyo was simply too immense to cover in one day. I will tell you two days will not do it either but we had confidence we could carry on later as Mutoh's good pupils. He was prompt, as always, and escorted us to other major city sights and experiences, explaining them and other details as we traveled between. He was also a good lunch companion after finding an excellent Okonomiyaki (Japanese savory pancake) restaurant for us. I had stumbled on a curb early, on as my trifocals are sometimes a bother, and from then on I couldn't negotiate a curb or step without Mutoh calling my attention to any unevenness. He was the perfect and considerate gentleman throughout and provided his phone number in case we needed any advice later. Rest assured, Mutoh will look out for you before, during, and after your time with him. He will go where you want and at the pace you desire. He'll look after your needs in his company and afterward. You will be in good hands with Mutoh!
